Rayan Aït-Nouri scored just eight minutes in before Rodrigo Gomes doubled the Wanderers' advantage.
Scott Twine pulled one back just before half-time with a spectacular free kick from outside the area, and despite a valiant second-half effort, City couldn't find the needed equaliser.
